Even I have made changes between mods like Helgen Reborn and Elvenwood for original Skyrim (or LE) that required Navmesh changes using older versions.

I have not revisited those mods and cleaned them with 4.0.2.

However, now Im curious how well they would work together just cleaning them and without my additional changes.

Over all better handling of Navmeshes effects all mods in a positive way.

Removing the navmesh can be done but only by unchecking the simple records.

When simple records is unchecked that causes the apply filter process to take longer.
